When the stat is in the 'on' position, it will operate the furnace fan continuously. The auto position will operate the fan once the furnace limit reaches its operating temperature, (when the burner is on). It's not bad to have the fan on all of the time. Personally, I prefer it as it constantly circulates and cleans the air. If you had the stat set to 'auto' and the fan ran for 4 hours, you may have a problem with the fan limit switch on the furnace. It has a temp sensor that shuts the fan off when cool. If it doesn't register properly, it'll 'think' it's still hot and needs the fan to cool.
