I am more familiar with other micros, so I will answer generically. Microcontrollers in general use an oscillator (usually crystal based) to keep instructions in the program running at a certain pace. This oscillator is also used to drive counter/timer hardware. Timers in the micros can be loaded with a number, and the number can count down to 0 (paced by the oscillator) at which time the program knows the elapsed time, kind of like an alarm clock.
